I'm putting together a low buck 390 to put in my '66 F-100. I'm using a factory 390GT/428CJ cam that we had on hand. Do these cams work best installed straight up or advanced/retarded? It is a 390 with cleaned up CJ heads and a Performer RPM intake.

I would advance it.
The ones I've seen on a cam doctor were like 115LSA, straight up, which means the ICL is also around 115. I'd advance the poop out of it if your compression ratio and everything checks out.
