Rebuild my 390

This summer i got me a nice full size Ford Galaxie -70 with a 390 engine. But the former owner did have the block, crank machine worked. I found it in the trunk, little bit heavy but i managed to carry it into my house.  ???.
The heads may have some crack did the former owner told me, so i was lucky to find me some "GT heads" and a cj iron intake. and a holley 650 carb.
I also bought me the book " the great intake comparo, so now I'm confused.

Wondering about how much torque can i ad whitout ruin my c6 ?
Should i go for a stroke kit? Aluminium heads? Intake adapter? maybe fuel injection? and then what cam should i have?

If your c6 is in good shape there hard to kill ! and cheap to rebuild if you do...

FE's are spendy to build.. I would think about the final HP your after and what your going to do with the car.

Actual GT heads from a GT FE car are some of the most restrictive heads you can get.
My 67 GT car came C7 smog heads, probably the worst FE cylinder heads you can think of.
Small tiny ports.
C6 Heads from a 66 GT car are good though. They can be as good as CJ heads with work.

As for your questions

Should i go for a stroke kit? Yes
Aluminium heads? Yes
Intake adapter? Yes
maybe fuel injection? OK $$$$
and then what cam should i have? Think big.

As Bob has said it's hard to kill a C6.

The first thing you need to figure out is what is your horsepower target and intended use of the car.  I'm going to take a wild guess and say you want a mostly street but occasional strip vehicle, that has good manners on the street but will deliver horsepower in the 450-500 range.  That will yank your Galaxie around rather nicely  ;D

Making that assumption, go with the stroker kit to get about 445 cubic inches; that is about the best money you can spend to wake up a 390.  If you have the later GT heads, as Howie says they are not the way to go.  You'd be money ahead to get a set of Edelbrock heads, or better yet some of the new Survival Motorsport heads, and run those.  Get the bare set because you will want different valve springs than what the assembled Edelbrock heads come with.  For a cam a solid lifter cam will be the least expensive option, but a hydraulic roller will give you more HP and torque across the RPM range.  On the intake, of course I am biased ( ;D), but either my intake adapter with a good 351C manifold on it or a standard FE Performer RPM intake will work pretty well.  Also, if you really do have a factory CJ intake (make sure; there are a lot of different cast iron 4V intakes out there for the FE), that is an excellent manifold and you could certainly run that if you don't mind the weight.  Swapping to an aluminum intake will save you 50 pounds, though.
