Yep Remflex (RFL3008) should seal about anything.  Thick, soft, but the are a little fragile. I cut mine in a few spots and mount them individually with the flange.   I also use Remflex (RFL-8003) where my collector bolts up to my exhaust (3 1/2" collector)

I run something similar to this with the the PCV into the back of my PI intake (with basket and birds nest).  I got mine from a company called CRAP that was in a northern mid west state.   I heard the horror stories  about sucking oil and all, but mine works beautifully.  A piece of 3/8" SS tubing bent at 90* and a couple of rubber couplings plugged into the base of my carb, breather caps on my VC's, sure does clean up under the hood

Sorry about the miscommunication, my bad.
You will definitely need the birds nest baffle in the basket, they usually show up on Ebay.  If your intake has the hole in the back, it should be counter bored to accept the flange of the basket. 
the way I do it is simple and clean, PCV in the back and a breather cap on each Valve cover.

Here is a site to try.  Then just run a piece of 3/8 tubing to your carb fitting.  That's what I did for a nice clean set up.  I have no problems with drawing oil into the intake or fouling plugs.

It's my understanding that an FE and Sniper don't get along together with trying to control ignition.
With the Snipers CPU in front so close to your distributor there can be some Radio Frequency Interference even though you have a Hall effect it still can be a problem. Holley is aware of this and, to the best of my knowledge, has never really addressed the problem like with some kind of shielding.  A few years back I was thinking about a Sniper and was talking with a couple of tuners and as soon as you mention Ford, they say "no", more trouble than it's worth.  So if you just want to control your A/F you're ok.  Seems a shame not to be able to get the full ability of the Sniper......JMO

I don't think The cross under design make the setup any lower.  Now the 1-2 & 5-6 tubes dropping down under the control arms really hindered ground clearance.  Which is why I keep my stance up ala 60/70/s look, I clear most normal stuff cept if I bottom out my suspension.  By he way, my cross under tubes are 3 & 7, I don't know who makes them, I've had them 50 years.

Jay this is the 'Temp' gauge and not a pressure gauge. To get a proper reading shouldn't  the probe  be dipping into the coolant.  I think the Tee would just be an Air Trap and neither pickup would be reading correctly.

Jay; I realize there are a few other ways to get around this.  But some of us have older cars that have few and far between accessories, so our engine compartments are wide open to what might look like a band aid treatment.  Hell i didn't need to cut my spark plug wires to custom length or use SS fittings, but I did. Must be all them years of being one of those picky Machinist, I guess.
Cut the general outside shape and roughed the hole on a waterjet then finished the rest on a knee mill.    I realize the FE had two sizes on their thermostat, this is the two inch one.  I've been retired so access to shop equipment is no more :(  I still got the drawing if you like but it would be a no brainer for you after seeing all the mind boggling things you've been up to. You've done some great work (not easy), but maybe you'd like to fill a nitch for the everyday FE guy thinking about EFI.

Anyone who wants to install an EFI system on their FE will most likely need an alternate place to plug in your temp gauge.  I made one of these myself because I couldn't find one.  Made from 1" Aluminum Plate, it goes before the the thermostat.  You'll need to replumb your heater hose connection to clear the new location of the upper Rad. hose with a 45* street elbow and a extension you can get from Summit.  I thought about makin up about 50 of these but I'll leave that up to JayB.

I was going to put the sniper on my FE but Thru some investigation was told that Sniper having its ECU in front doesn't like MSD distributor Fords distributor location being so close it can cause EMI (?) with the timing control Holley uses a Hall effect which is suppose to be cleaner. Also hope you don't mind not knowing your engine temp. because the EFI needs to plug into Fords one and only water bong.  They also say that EFI likes single plane intakes, but you may be able to get away with a 1" open spacer. If I'm thinking of the electric fuel pump that comes with the kit, it's pretty good, quiet to. Iirc the sniper has a built in regulator cause you need something like 50# of pressure and you'll also need a return line to your fuel tank. these thins don't just bolt on in an afternoon it takes some planning.

I'm looking at the Terminator now since it's electronics can be placed inside the cab also have an idea on the water temp hook up, but still in the works.

My old OEM shaft measured at .8392 where as my new POPs heavy duty shafts came in at .8405.
My adj. rockers were aprox. .844

Back in the 70's I ran General Kinetics springs (inner, outer, dampener) with FoMoCo rocker assembly over the  C4ae-B cam (406 engine).  Shifted at 6800 / 7K, never had a problem with the rocker shafts or stands.  But the last rebuild (3 years ago) I replaced the shafts because of some wear, so I got the heavy duty shafts from 'Precision Oil Pumps'.  There's quite a difference in the wall thickness over stock. POP does a nice job with these so you might want to check em out.

Can't add anymore then what Kevin gave you.  But I'm glad to see another '58' Ranchero getting back on the road. I've had mine for 50 years and have yet to see another in person.  Been to a lot of car shows here and have seen plenty of '57's even Ranch Wagons and Del Rio's. I'm jealous of yours for having a 5 speed, me I have a W/R top loader 4 speed. 
Like Kevin said, you do need a block plate to line up your starter and make sure your trans input shaft is the right length, and don't forget to align your Bell housing with a indicator.  If you need to move your B/H go with RobbMc Bellhousing Alignment Dowel Pins, they are the best and easiest to use.

I had the same concerns, so I got a sheet of that heat reflective material (the kind with the real sticky backing).  Oil and filter change I screw the new filter up and see how it's going to clock with the header tube, mark the filter, then take it down and place a piece of heat barrier on the back half of the filter.  And since my headers cross under the pan I stuck a piece on the pan above the header tubes.  Might not being doing a dam thing but it gives me some piece of mind.
